How will this work for teams finishing up their regular seasons? Will the new draft class be generated after week 16 on the old engine and then the new engine will be put in during the off season?

They won't get the new draft algorithm until they've completed a full season with the new engine, since the draft class will be generated after week 16 using the previous version.
